Not really. Depends how much the tolls could be. But the non motorway route could be longer and use more fuel than the motorway route for example. If the tax difference is enough that it still costs more via the motorway after the extra fuel costs of the slower roads way you are polluting more and not being able to use the faster roads. And the fewer on expensive roads means that there will be less queues to sit in. And less stationary time .. polluting less. But paying more.Yes.
Fairer though. If you pollute more, because you waste energy stuck in traffic, you should pay more.

Even with electric there is an intrinsic fuel pollution cost.
