Not sure because I don't understand what you have written.
Look at it like this:
At level 50 a SB has a total of 3253 pts to spend, not taking into account any autotraining.
If you were to autotrain to level 48, you get 77 extra points.
So that makes 3330 to spend on your spec.
When you respec, your stealth goes back to the minimum that it can for the level you are at... calculated at 1/4 of your level.
At level 50 that would be 12.
At level 40 it's 10.
If you have not touched your stealth until level 48, you end up with 3330 points to spend.
If you decided to spec stealth at level 7 (prior to the first autotrain given at level 8) you only get 3253 points back.
So in your case at level 40, it depends when you started to spec stealth as to how many points you end up with.
Level 40 will give you 1771 base points and then you should add the following bonus points (non-bracketed) if you were still autotraining at these levels:
Level 8: 1pts (+1)
Level 12: 3 pts (+2)
Level 16: 6pts (+3)
Level 20: 10pts (+4)
Level 24: 15 pts (+5)
Level 28: 21pts (+6)
Level 32: 28pts (+7)
Level 36: 36pts (+8)
Level 40: 45pts (+9)
Level 44: 65pts (+10)
Level 48: 77 pts (+11)
So the final spec at level 48, + 11 to the initial stealth skill (1) gives 12.
Once you stop autotraining early - the remaining "bonus" points will be lost, even with a career respec stone.
