As for pets, with the exception of the Healer's they'll attack the commanders target with whatever they do (Soilders melee, archers... err... arch... and nukers nuke) - but in short, no you can't directly control secondary pets.

As for those secondary pets in general they "assist your commander" in times of danger when you get a second add you want to root quite often they will bugger off and take it on their own initiative sounds great but when they decided that the root on that orange con mob has got to go, you really start to think they are trying to upset you so in short those pets assist but when the going gets rough they scatter to the high winds trying to make everything go wrong. I have tried on one occassion to run with a secondary offensive pet from the commander that was not very helpful in the least so for pve if your careful and your lvl 30 you can go commander fossil guardian and fossil healer (supp spec) or if your bone army commander soldier soldier if your darkness you can go get a respec stone
