Origin mostly matters for which contacts you start out with and which DO's/SO's you can use. the former can matter a bit (sucks if you start out with a contact that gives you mobs resistant to your damage) but appart from that it really doesn't make an ounce of difference.
Although origin restricts which class of SO/DO you can use (enhancements for your powers) all classes contain all possible SO/DO types. To the best of my knowledge there are no items in the game that are, for example, only available for magic characters or whatever. I'm not 100% sure, but I think all the story arcs are available to everyone too, although you might get them from a different contact for different origins.
Origin is more important for roleplay purposes (writing of backstories etc) than anything else really.
