looking at a spellcraft item configurator to pass the time, i was wondering if there is a general rule-of-thumb as to any of the gems being too hard to obtain?

are there any gems in particular that are really hard to get, or maybe bonuses should be kept under a certain number to avoid difficulties?

All gems are equally easy to obtain, they are all merchant bought. Though they get more expensive the higher the bonus. The main suggestion is to try to get each gem to as close to the same imbue points as the others as this maximises the efficiency.

In regards to overcharging:

+5 OC on a 99% or MP item requires at least 2x99% gems and 2x98% gem

+4 OC on a 99% or MP item requires at least 1x99% gem and 3x98% gems (or 2x99% 1x98% and 1x97%)

+3 OC requires at least 1x98% gems and 1x97% gem

+2 OC requires at least 1 97% gem

+1 OC requires any random gem.

This is with 1000+ SC and what I have found. I have never failed an imbue on a 99% or MP level 51 item with +5 OC with only 2x99% gems and 2x98% gems, sometimes I use 3x99% gems and at least a 96% one.

Don't pay any attention to the configurator, and decent SC'er will know what is needed in gem quality.
